The identification of protein-protein interactions (PPIs) is a prerequisite for understanding the regulation of PPI networks. Over the past few years, a large number of protein-protein interaction screening methods have been established. However, few of these methods can be used to screen for PPIs between proteins that do not interact directly, since they rely on the direct interaction of the proteins. Here we develop a novel homology-based method to identify PPIs among proteins that do not directly interact, which overcomes the problem associated with earlier methods. The approach involves clustering and classifying homologous proteins using known direct PPIs among the proteins; and its core components are (1) a similarity measure based on the number of homologous protein-protein pairs, (2) a protein similarity matrix, and (3) identification of binary classifiers. The advantage of the new method is that the method clusters and identifies homologous proteins and obtains their class labels simultaneously, so the whole screen can be carried out in a single step. The homology-based screening procedure was applied to seven different datasets of protein pairs (including PPIs and non-PPIs). As a result, all PPIs were correctly classified, whereas some non-PPIs were misclassified. A majority of the misclassified non-PPIs were successfully discriminated from known PPIs. We demonstrate the effectiveness and efficiency of our method using the datasets of homo-polymerization of polyamide, hetero-dimerization of p53, and protein folding, which are also available to download. Furthermore, we systematically analyzed the properties and screening performance of this method with respect to the ratio of non-PPI to PPI pairs, the number of homologous protein pairs, and the number of known PPIs. The analysis indicates that this method is robust against a wide range of conditions and can be successfully applied to a wide variety of PPI problems.
