Unlike the GA and JC methods which involve a large calculation of sequence variation, the gammas series methods are easy to calculate and suitable for massive data sets.
The Gamma Series Approximation Model
The gamma series method divides the sequence variation process into three steps:
Grouping sequence variation by a sliding window (based on the Markov property)
Calculating variation in each window
Picking out the best one among the windows
In order to avoid the ‘diagonal effect’ of the sliding window strategy, this package introduces a new calculation model, termed as the gamma-series approximation model.
This model is much easier to calculate and highly suitable for massive data sets.
The Gamma Series Method
In the gamma series method, sequence variation is firstly divided into intra-window and inter-window variation. Intra-window variation is obtained by comparing the homologous sequences within the same window and inter-window variation is obtained by comparing the homologous sequences between windows. To calculate intra-window variation, we only need to calculate the average of the mutations of all sub-sequences within the window. To calculate inter-window variation, we firstly need to calculate the degree of homology between any two sequences. And then, we compare the degree of homology with the reference degree and apply the method of inter-window variation.
The sliding window strategy is divided into three types (4, 3, 2, 1, 0), which are based on the degree of homology in each sub-window. In addition, each sub-window is sequenced with a different letter. So, all of the mutations in each sub-window are sequenced with a different letter.
You can choose one of the sub-windows and input the degree of homology of the sub-window, so as to calculate intra-window variation. After that, you can choose a sub-window with the highest degree of homology and input the degree of homology of the sub-window. Then, you can calculate the inter-window variation.
